The shipment has been delivered to the Amazon warehouse but one of the boxes is missing and I was told to be patient and wait for an investigation, how long do I need to wait for a payout.

If you can prove ownership and Amazon accepts your documentation, that can take some months.
I lost a whole shipment in a warehouse in April. I don't wait an answer before december.
